I have something weird going on with my knees. I was fat for years but lost all the weight and put on muscle. If I do squats or something similar, my knees hurt for maybe the first few sets, then I can do any type of leg workout even if it's explosive. I can even squat a sheer amount of weight for reps without knee pain. However, if get done running, my knees feel like they belong to an 80year old man. I can't even get down into a deep squat without assistance, and I have to sit on the toilet with straight legs. Bending my knees feels like they're going to break it's crazy.

I have this too. I thought it was a severe problem for 20-something me and discouraged me from running/jogging. It turns out it is completely normal and probably not a problem.
Here's the test to see whether your knees are fucked:
For four days straight run one mile each day.
Do not use a treadmill, do an actual mile at whatever speed you need to go to not walk at any point during the run/jog
Day 1 should be mostly okay
Day 2 will probably be quite painful, you may need to walk a short portion of the jog toward the end.
Day 3 might be a bit better, might be a bit worse than day 2, but you should be able to maintain the jog cadence.
Day 4 should be better than Day 3
any subsequent day should be completely fine.
If your knees still complain at this point you may need to see some doctor.
They may also complain on longer runs (say, doing 2 miles per day), but incrementally increasing the distance shouldn't be super difficult.
